Their grandfathers names are Mark & Robert (nn Bob) so if I was to use them, I would probably do it Daniel Mark & Flynn Robert. I like the names, but I'm not really feeling them as the 'perfect names' at this point. I agree it's a lovely idea though. I'd be thinking of Irish names because Flynn is definitely Irish, and Daniel does have Irish amongst other origins.
